I click on a link element in Internet Explorer, the “file open” window opens, but the robot does not continue until the window is closed.

Doesn’t it need to work asynchronously?

No, windows ui elements triggered from the webpage is blocking.

Selecting options from a combo box

alert and input are blocking, meaning it will lock up the robot until clicked. So is the popup triggered by selecting something or by doing a click ? if done by a click, then you can “cheat” and use a physical click so the NM driver is not waiting on the browser
